Do you have the "WIkidata" filter selected (checked)? If so, uncheck it.
In your preferences, check if "Show Wikidata edits in recent changes" in both Watchlist and Recent changes in your Preferences ar checked or not.
I gave you the explanations with the English labels, assuming that English Wikipedia is your primary wiki based on your profile.

Wikidata filter = Not checked
Watchlist: "Show Wikidata edits in recent changes" = Not checked
Recent changes: "Show Wikidata edits in recent changes" = Not checked

Do you have this issue on your watchist, on Recent Changes or both? What happen if you check, save, uncheck and save those preferences?
On my watchlist. What is "Recent Changes"?
I did the following for Wikidata edits:
Check > Save > Uncheck > Save
I did that in the Filter and in Preferences. I purged cache afterwards, but no difference. I tried it on Edge and Chrome.
I have this Beta feature enabled: New wikitext mode. I don't know if that could be a factor.
Having wikidata edits showing up in my Watchlist is not a major problem for me, but I did want to give you all some feedback since you've worked so hard on this project and overall I'd call it a big success. :0)
Recent Changes are where all new edits are listed.
Do you use any gadget? Can you visit your watchlist using this special link? It will turn off any gadget/script/magic trick that may interfere.

I used the special link, but no change.
I use a lot of gadgets:

The link I gave you enables Safemode to the page you visit (it adds safemode=1
to the URL): it disabled every script and gadget you use. The next process is to look for a bug in the console, which is explained on this page.
I can't have access to your Watchlist and all, unless if you give me your password, which is something you mustn't consider (and we won't do).
Copy here link from your browser when you are on watchlist and have unchecked Show Wikidata edits.
Unseen only - nothing else checked:
On my sandbox are two screenshots: (1) When Wikidata is the only box checked; and (2) My usual setting, which is "Unseen changes" being the only box checked.
I think I see where is the problem
Unseen changes means all unseen changes without any filtering. This includes edits from bots, newbies, with problems, from Wikidata, etc.
You should add "page creations" and "page edits" a minima to avoid Wikidata changes to be displayed.
